Christian and Muslim mistrust/hatred of Jews began in the middle ages. The Christians didn't like them due to them killing Jesus according to the bible (well, technically it was the Romans who killed him and even then it was just as planned, so either someone didn't understand the point in the bible or it was done on purpose to distance the two religions or something.) while Muslims started hating Jews after Mohammed got some personal grudge with them.

After several centuries of anti-semitic propaganda it has been become so intertwined with conspiracy stories (some of the oldest known conspiracy theories are about Jews) even atheist conspiracy theorists spread them around. (and it is always handy to have some "outsider" that you can blame for things that are bad. Just ask Hitler how useful it was to unite the people by giving them targets to hate.)
