Scared of Chaka are a fantastic garage rock-inspired punk band that never seemed to really go anywhere.  I dunno why they didn't get as big as other punk rock bands from the 90s (like NOFX, Offspring, Bad Religion, Screeching Weasel, etc.), but they deserved much more exposure than they had.

I don't know if this counts but a band I like that isn't as mainstream as others is a folk rock band called Trocadero although you might know them if you like the Red vs. Blue machinima series

Bumping with some Thought Industry, quite possibly one of the most avant-garde prog-metal bands ever to exist.  These guys combined the technicality of King Crimson, the heaviness of early thrash, and the outright weirdness and disdain for convention of Frank Zappa to create something totally new and unique.  Pity they aren't around to perfect it.
