That said, companies may be entitled to a tax refund if they over pay their proper tax rates. It's the deductions and subsidies we should be more concerned with. The less legitimate ways they have of securing larger refunds.

Agreed.  People tend to forget that, much in the same way you pay your taxes with each paycheck, corporations pay out taxes on a monthly or quarterly basis.  The overall taxes paid vs taxes owed are then "trued up" at the end of the fiscal (the same way as the average citizen filing for a return/paying additional taxes).  Most companies end up overpaying due to slow/hig periods and thus get money back.
