If it was a difficult problem to solve I would accept the baby steps consolation. There's no practical advantage to keep the atheist ban.
If the BSA wants to operate like a private organization with religious convictions they should no longer be granted exclusive access to public-owned land for their events. Maybe taking away some of their privileges will get them to modernize.

With a sufficiently bigoted organization, it's easier to reduce their influence in society than to wait for them to change. For extreme examples, consider whether it's worth stepping back and waiting for Neo-Nazis or ISIS to turn over a new leaf.

Funny, I don't remember the Boy Scouts ever murdering immigrant shopkeepers or forcing women into sex slavery.
